Point taken means 'I agree, I accept what you are saying'. it is used to say you accept what someone has said:-
--I don't want our relationship to move forward too quickly.
--Point taken.

Usually when you don't agree with something but you still accept the other view but not necesarily:-
--"It's really annoying when people talk over you"
--"OK point taken, I'll stop."
